I when i refer to the song (http://www.youtube.com/watch?v=J6GrZYE2il0) in real life i insist on pronouncing it "jay ee en oh vee ay" and when I refer to the character I say "Jenova"

Is anyone else this crazy?

Not me. I just pronounce the song the same as I pronounce the name.

Due to the insane amount of supposedly correct translations, I call the boss theme Sarani Tatakau Monotachi, its Japanese name, or just "FF7 boss theme" or similar. Those Who Fight Further, I use exclusively to refer to the amazing arrangement by The Black Mages.

I would agree i was messed up if the song were just called JENOVA but it's called J-E-N-O-V-A, Why would the hyphens be included if not to imply we should pronounce every letter individually!
