I've only beaten Omega Weapon and Emerald WEAPON on this list, since I never got a chance to play the international versions of FFX and XII I missed out on the Dark Aeon and Judges.
I don't usually bother with superbosses unless I like the game or just to check them out. Since I hate Spira and the games associated with it, I've never dealt with any of their super bosses.
I still think Shinryu and Omega from FFV are my favorite because beating Shinryu is all about understanding the importance of equipment while Omega is all about knowing your character skills really well. The best thing is that for both bosses, the fight is always really quick and that is always a bonus for me.

Oh...he's vulnerable to Paralyze. Now he can't do anything at all.
