Does it have something to do with Ultimecia's Castle, where you can choose which bosses you want to fight first and which abilities you want to unlock first? If so, the "mute" part of the riddle could refer to the inability to use magic.

Hmm, can't think of an item in FFVIII to match this, but it's gotta have something to do with the Earth being the center, since Ptolmey was the Egyptian astronomer who mad the Geocentric model of the universe.

Nautilus is a species of Cephalopod, if I remember correctly.
I think it has something to do with befriending PuPu to get the PuPu card which you refine into a Hungry Cookpot which can be refined further into the Rosetta Stone.

Playing the organ in Ultimecia's castle. If you press the L- and R-buttons and the shape buttons all at the same time (an All button would speed things up), you'll get access to a Rosetta Stone. (To warm Ptolemy's heart)

Yes, it's the organ. All refers to Tutti, which is a button on organ consoles that allows you to play all the notes at once. The Cephalopod refers to having to push all the buttons would be easy for an octopus.

Antipodes are opposites on the planet. The only antipodes that I can see on this handy map I have are the Islands Closest to Heaven/Hell.
I don't know how it relates to the other parts, apart from you can probably see Heaven from near Deling, near Winhill and near the Desert Prison.
