Here's the break down:

We am represented three ways,
This refers to the four Shrines, the four Mirrors, and the four "Crystal Bosses".
You might find us dangerous,
There are really two interpretations of this line: 1. The Bosses are the dangerous ones, and 2. The fact that each of the four elements are dangerous in and of themselves — Volcanic eruptions, Tsunami waves, Earthquakes, and Tornadoes. It is the second interpretation that is meant here.
We won't lie — only one set is truly danger.
Each of the four Shrine bosses is dangerous.
What are we?
The four classical elements.

Should be obvious. There are four classical elements.
At least three ways are we linked.
By this, I am referring to how their linked in the game itself.
Another way we could be represented,
Is spherical in nature.
The spherical version of this four representation are the four colored Stones (Red, Blue, Yellow, and Green — each of which are a symbolic color of Fire, Water, Air, and Earth receptively (although, in some cultures the Earth and Air have their symbolic colors switched)). These Stones, I see as being spherical in nature.

I do have to agree that the answer is musical in nature, I personally think the answer might be with the saxophone (or what ever it is called) in the Black Mage Village that will play a certain theme if you have three Key Items the names of which I do not recall.
