It's stated(in FFVII, or in the UOG, or in both of them) that Shinra begun as a Weapon Manufacturer company. That happened BEFORE they discovered about Mako and what it could do for them.
But Kitase said that Shinra's(of FFX-2) ancestors already knew about Mako when they came to Gaia, and created the Shinra company using the power of it.

Not necessarily a plot-hole. He doesn't state for a fact that Shinra Co was founded by Shinra's descendants as soon as they arrived on the new planet. Rather, they developed the technology for harnessing spirit energy, then eventually they migrated and took that concept with them.

There's no sign of recent human arrival on FFVII's world, so the logical conclusion is that they arrived in the far-distant past. There's strong evidence of an ancient, vanished civilisation - the airship Shera, and the jet at the Bone Village excavation site - so some of that may have come with the humans from Spira. Civilisation flourished and collapsed at least once, and eventually the 'present' world grew, and Shinra Co rediscovered the notion of harvesting spirit energy.

Not a plot hole at all, just a looong stretch of forgotten history. The recurrence of the name 'Shinra' is most likely a coincidence rather than an indication of direct lineage, considering that it's probably been millennia since the Gullwings' technician's descendants moved planets.
