FFV was his best appearance, but that wasn't really a 'cameo'. For a cameo, I'm going with the others and sticking with FFXII.

FFXII, definitely. After defeating him the first time, I went immediately to the rematch mark hunt, thinking I would be fine. Instead Gilgamesh had gotten exponentially stronger and more annoying, and what resulted was one of the most lengthy, difficult, and overall epic boss fights I've experienced in the FF series. Good fun.

Final Fantasy VIII! Seifer kills Odin, and just when you think they couldn't possibly top such a "WTF!?"moment, GILGAMESH SHOWS UP, SIDESWIPES HIS ASS and then drops a Final Fantasy V reference acknowledging that THE GAMES ARE CANONICAL WITH EACHOTHER!!!
I really liked him in FFXII, but I was tremendously let down that I already knew he was coming. Either I was protected from the spoiler in FFVIII or it was somehow more pleasantly suprising, I'm not sure. But it was a very satisfying series of boss battles. I also enjoyed how the first time I played him, one of the fights took me 20-40 minutes, but on a subsequent playthrough, I pwned him in a matter of a few minutes. The Gilgamesh fight really highlighted for me that FFXII, despite being a game where you do nothing in battle, is one of the most strategically-intense games in the series.
The FF8 cameo was pretty neat, actually. Although it nerfed Odin.

Hm. The Mark Hunt was magnificent, although I do love the idea of his cameo in VIII. It's brilliantly clever.
